QR code has been generated just fine for that. You can check the preview ticket email button to see how the ticket confirmation email would look and that also have the qr code.

Am I missing something?

No you wouldnt need PDFer addon to generate QR codes. QR codes should generate without it. Let me check in your website and see whats going on.
